Have you thought about making an Eclipse RCP app? Downside is that
the end result would have to be shipped as a zip file, but you could
probably ship it with a shell script that does all the proper
installation magic for you (start menu, etc).
As a bonus, it will be platform agnostic. And you get support for
branding and update management.
